I actually think it is a reflection of some borked design....

Some games I ended having 20, 30 million credits, and no way to expend them (because if I used the money in the same speed I earned, I would use up all galaxy resources and still not meet my demand...)

I had this issue too... With the fusion engine that is in the same tier of NovaCore hiding all other engines (greatly annoying me, because my design relied on NovaCore and took me a while to figure what happened when I refited the ship and it ended with wrong engines)

I this should be fixed urgently, there is lots of posts about that, and changing that setting is... contrived.

And makes the game harder (in the sense that when you have a large empire you DO want automatic ships, only do not want they killing themselves or ignoring manual orders)

The game use threading, and sometimes it DOES behave strangely (I for example saw intelligence missions completed and science breakthourghs when the game is completely paused...)

Both these issues also happened to me.

elliot, make counterintelligence slowly increase counterintelligence skill... (and also reveal a agent skill if you wait long enough)

more than once I managed to have the bad luck to lose all my agents and not get new ones with counterintelligence...
