I bought CMRT directly from Battlefront several years ago when it first came out. I just bought Fire & Rubble and the Battlepack from Matrix and tried to install them. Fire & Rubble did not recognize the Battlefront version of CMRT and said that it was not installed. I don't see any warning anywhere that this is an issue...is there a difference between the BF and Matrix versions of CMRT? If so, how do I convert my BF version of CMRT to a Matrix version?

You should be able to register your CMRT game here in your "My Page" area. Click the 'Register Serial' button on the upper right panel.

I haven't tried this myself, but am just relaying what was mentioned on the BF forum concerning BF titles and Steam that may apply to your situation. YMMV.
