Select the offending SHQ then Unit Admin > Disband.
You will not receive your Political Points back, but you will avoid the overhead.
Beyond simply creating another leader (to pay and maintain), multiple SHQ's complicate logistics.
Imagine the SHQ as a resources and logistics headquarters for a group of zones. To share resources between those groups adds another level of complexity and Logistic Point costs. You must keep a supply route fat with Logistics Points between SHQ's. There can be no bottlenecks along such routes.
As an exmple, for World War 2, the Germans might have a SHQ in Eastern Europe and another in Western Europe. The United States would have one for Europe (e.g. New York - Eisenhower) and another for the Pacific (e.g. San Francisco - Nimitz).
