The new version is looking for and saving custom scenarios to \Documents\My Games\CloseCombatTheBloodyFirst\Maps

This is working as designed. Apologies for not adding this to the beta notes. The Scenarios folder is no longer used (and will be deleted by the game if empty). All the various files should be in Maps. You can also have subfolders in Maps to allow you to more easily package and manage mods from other users. I will make a note to add this to the docs.

Easy enough to copy existing custom scenarios to \Maps. Subfolders will make mod management less tricky but better if the Scenario Editor indicated any subfolder path when using the Load dialog. Also, the save routine is different between the Scenario Editor launched from the Map Editor and the Scenario Editor launched from the Main screen. The former uses a standard Windows select file dialog, while the later uses the proprietary TBF save routine.

While I'd prefer the std Windows dialog for both Load and Save, asking some players to chose the proper save location is asking for trouble.

They do indeed work differently. Ingame we fall back to the most simple approach (save into the Maps folder) as it is most likely the initial use for players - some drivers also fail to correctly composite Windows dialogs in fullscreen, so it's not really an option. The editor needs to support (e.g.) player campaigns and so players need to be able to save into their mod folder tree.
