I am playing a scenario where I want to change the direction of my ships and not simply follow the scenario plotted course as I am sure there is going to be a nasty little surprise for them if I do, however when I go to the Mission editor and try and set up a new ASW patrol and set reference points for a new ASW Patrol I get the message "Some of the highlighted Reference Points are locked and could not be set relative to the Unit."

Does this mean you cannot create new patrol missions and the scenario is locked?

No, this message is a bug i think and your reference points are usually set relative anyways.
To check if they are select/highlight them, when they have a [F] in front of their name they are FIXED relative to your Unit, [R] and they are ROTATING relative to it.
