The problem with building a small space port on every planet is that they all require a set amount of resources, which you can't supply. As recommended by the developer, you want no more than 1 space port per 5-6 colonies. I can attest to this, it makes the shortages almost completely dissapear, even on extreme difficulty. For the planet bonuses, I suggest designing a small star base with recreation and medical components to be built at each planet...make it cheap and consider it an expendable asset if it is attacked. Remember size matters, the smaller the base, the less it costs you in maintenance charges.
