I have had this problem since latest beta (.20) where I attack a pirate base with a fleet, and the base gets near to being destroyed, and then the fleet stops and drifts away.
It still says it is attacking the base, but I cant get it to. Tried to get the fleet to go near the base, and then attack it, but nothing happens.
Sometimes I can pick one ship from the base to finish off the base.

I would check fuel levels. Ships/fleets behave strangely when out of fuel.
That you can finish it off with one ship, suggests that that is a ship with fuel left.

Or it is something else ;-)
