I broke certain key divisions into regimental units. I assigned these units directly under Division HQ command instead of ARMY HQ. For instance, I have 3,4,5 Guards Regiments assigned to Imperial Guard Division instead of 25Army HQ.

Imperial Guards Division is not an HQ in AE. What possible game-play complications could I encounter? Replacement issues? Combat bonus?

The way I would do it in the editor would be to still have them under the 25th Army HQ, but make their parent unit the Imperial Guard Division. That is the correct way to get it I would think, and the regiments would benefit from being in contact with any HQ, whether it was the 25th or any other.
