If I upgrade one of more designs manually, they are marked in orage.

Will any new build order then automatically be made in the new design, instead of the old?

They should be. Manually upgrading a design should automatically obsolete the old.

The only time what is built (by default) is in question, is if multiple designs of the same class are not obsolete.

If in doubt, filter the list on "all designs" and sort on sub role (or whatever it is called). The obsolete ones got a red mark on the right (in the list).
