Ground unit needs to be adjacent to a port, select that unit, mouse over the buttons on the bottom right of the screen, one is amphibious transport (for assault landings), one is for Sea Transport (for transit to another friendly port). The mouse over will bring up an info box on how many Amphibious Transport points, or Sea Transport Points, will be needed for these actions. If you have the required points (as shown at the top of the screen), you should be able to carry out the action, provided the unit has APs I guess.
If you have the points and hit the relevant button, the unit will load onto ships and disappear from the map, a transport fleet will be created and appear in the naval list for that port and then can be handled like any other fleet. The name of the unit being carried will show at the bottom of the naval screen if you select the transport fleet in that list.
P.S. You headed this subject Sea Transport, but note the difference between Sea Transport to another port and Amphibious Transport for a Normandy landing.
