Does having more than one construction yard on a construction ship or base do anything to increase the speed at which a base or ship is built, or is a single yard used per project in which case a ship with more than one yard might not be a good design?

I believe not - one yard, one manufacturing plant of each type is all you can benefit from on a construction ship.
