Well, here's another bit that feels like unintended behaviour to me:

In the KV2 Scenario as the germans using persistent AP I set up my Rifle Squad and my LMG Squad transported by some of the tanks.
I then select all the tanks as a Group. Apparently I cannot select the transported units as part of the group (one of the transportet unit's chits is placed on top of the tank the other apparently under it. At least it's invisible).

I then give the Group 1 CAP to be used for their Movement. So far in all attempts at least one of the transported units, most both of them, did not get assigned that Cap. This way all of the tanks show 8 AP and one or both transported units show only 7 AP.
Hence after the group move all the Tanks are sill at 7 AP whereas their transported Units are at 6 AP. I do believe that all of them should still be at 8 AP before the move and 7 AP after the move.

Obviously once i unload the Units, the transporting tank and the unloaded unit are both at 5 AP. (usual behaviour since unloading is effectively a group move)

So my usual question:
Is this a bug, a deviation from the board game mechanics or am I misunderstanding everything or just doing something wrong?

That is unintended behavior. I will change the code perhaps so that whenever a unit is selected for group movement its transported unit is similarly selected. Thanks for the report!
