Can these be captured, say by boarding them? Or is destroying them the only option.

Only destruction atm....but it's a good idea, if you'd like to see it happen wishlist it.

Now and then a pirate group will join you if you've been destroying other pirates. That gives you the base and all their ships.

the problem with using pirate ships is that the other races will still see them as pirate ships and may attack them even when not at war with you.

Furthermore former pirate ships will scare away freighters from your colonies struggling to build a spaceport if they are in the system...

I scrap them for technology boost or if their home base is way far away, I use them only to protect the base in question.
