In the new design interface, when adding proton thrusters to a design, the calculator often mistakenly reduces the acceleration (instead of increasing it).

That also happens in 1.7.0.6. I don't think it is a bug, but I haven't quite figured out the mechanics that triggers it...

This is due to the engines taking more energy than the reactors produce. At this point each additional engine effectively just becomes deadweight, actually slowing the design.

Check the number for Sprint Energy in the Movement panel in the Design screen and ensure that this number is not more than the Excess Energy Output in the Energy panel above. You can add more reactors to compensate for this.
