that "retrofit whole fleet to newest design" command is awesome... i actually didn't really think i would need it but when i got it i found out how awesome it is.

You need to register the game w/ Matrix Games. After that the patch is available to you under "registered Downloads"

OK, forgive my denseness, but I can't find where to register my game anywhere on this site.

Edit: Ok, members area. I had assumed that when I registered for the area that I would be automatically logged in--guess that's not the case. Once I logged in after I registered, I finally found it.
