Do you have to move the Army commanders into the area being attacked when you attack with your armies for them to gain the benefits of that Army commander? Or can he stay in the region where he gained initiative?

I've been keeping him back for fear of him being hit.

He needs to lead by being in the region.

A costly choice more often than not, during amphibious assaults. If you move Mc Dowell from Washington DC to invade Wilmington for example, Big Mac could achieve the initiative next in Wilmington (if you won) but the bulk of the Union troops in Washington DC wouldn't. In land combat you should always move the AC in the contested region because it's the only possible way to proceed to next region if you should win.

I invade with a corps; I make land attacks with an army (complete with commander).

Sometimes having an AC along on an amphibious invasion is the difference between victory and defeat. If you're conducting a tough landing, bringing an AC along can be a good idea.
