Does it matter that Air HQs are command linked to other Air HQs and not the overall command? i.e. V US Bomber Command linked to Fifth USAAF and not Southwest Pacific command. Do they need to be within the command range of the higher HQ or there is no effect on the game? Is this linking just a reflection of the actual structure, but has no imapct on the game mechanics?

The effect of a particular HQ and its parent are minimal if any. The linking of an air unit to its HQ is also minimal, but shows more than HQ to HQ link. Read through the rules on air replacements, thats the major effect.

And to mention, V Bomber Command HQ linked to Fifth AF is totally historical, since both it and V Fighter Command were sub-HQs for Fifth AF during war. Fifth AF HQ is subordinate of SW Pacific HQ, IIRC.

As CV2 said above, it is mostly cosmetical, since units can basically be under any Air HQ and still receive benefits from it. It's done for historical reasons.
