How to destroy a hidden pirate base?

I invaded and captured a planet with a hidden pirate base. Is there any way to destroy it or will it go away on its own eventually?

You need to destroy it with your troops.
You have invaded the planet, so I assume you have some troops on the planet.
Go to this planet and select the facilities tab. Select the hidden pirate base and then press the "Attack"- button.

And then hope your troops are strong enough to destroy the pirate base.
If your troops fail to do it, send/build some more troops and try again.
