Hi,

I moved Nappy to an adjacent army with the card... did he take command over the inferior original leader?

It didn't look like it, he was in reserve,but I'm not sure if he influenced anything?

Basically, the answer is no.

Here is the longer answer:

The arrival of the Corps d'Armee units and leaders doesn't cause any automatic rechecking of the current commander. So Napoleon cannot arrive and assume command.

Now, if for some reason the leader who started the battle in command is killed, then any leader added with the Corps d'Armee card would be eligible to be the next replacement leader. This would only apply during the battle proper. If a commanding general is killed during pursuit there is no replacement of the commander because the battle is over anyway.
