Select the mission. Then select the target location. Then click the unit set to fire the mission.

That should get it done for you. When you select the target location that will place a 'waypoint' at that location for you.

Once you select a unit, right click to bring up the orders. Select an order. If you do movement or a barrage order, you can then place up to 3 waypoints (movement) or 3 TRPs (arty target markers) on the map. To finish the order, you need to click back on the selected unit. This can be done by clicking on the unit on the map or by clicking the unit counter in the UDP (this is the only way to order off map units).
