Right click on the Engineer. You will get a menu. One of the first items in it will be "Land Units". Click on that. You will get a window giving you the option to use Engineers in combat. Now go to the units stacked with the engineers, one at a time. Right click on each one you want to use the engineer's river crossing ability; again, click on Land Units, and you will be given the option of using river crossing. If it is a one point engineer, WiF will only let you use the ability for one unit.

I am not sure if WiF enforces the required loss rule for engineers; in any case, you don't need a computer to enforce the rule; the first loss must be from the engineer, and mere humans are capable of making sure of that.
I thought I knew how to play this game....
